ZBrush - Filling Subtools with a Material and Color
With your object unmasked you should be able to fill/paint materials and colors to your subtool, as long as M or MRGB is selected at the top. Select MRGB (Material+ Color) as the active channel, and then fill the subtool with the desired color and active material selection. No amount Fill Object will get materials and colors to stick to these particular subtools. It looks to me like maybe you have different material zones on your mesh. Select the problem subtool. Solo mode is not to make sure you are viewing the active subtool. As a small aside, I turned off the texture for the offending subtools, but even still, whatever matcap I select for the preview ball is what goes on certain subtools.
